I had a 2009 flex that had the same problem. The duel cooling fans will have one start to fail and the other is running constantly and very loud. Finally the last fan died and left us stranded. After a horrible episode to get us and the vehicle home it cost over $500 to replace the duel fan unit. A couple years later we sold the vehicle and bought a 2015 flex (my wife loves the flex). Well to my surprise only 6 months the duel fan system is doing the same thing!!!!!!!!!!!! What a joke, I've read about this problem happening with everyone's Flex. I mean really Ford can't fix this problem????????
