Challenger SE 3.6L V6

Originally my car was brought into a body shop after suffering gravel damage. Work was being done on only the body and nothing electrical had to be messed with except the door handles as they had to be removed for the doors to be repainted. After about two weeks that the shop was working on my car they had to call me and tell me that my car had died. They had tried charging the battery but the charge would not last and my car would die. My car was not showing any signs of problems and no lights or warnings came on in car. There was an assumption that it was because of the door handle removal and that was replaced and battery charged and the car worked.

After they finished paint job I took the car home and was driving on a 30 mile trip and half way there ABS lights came on and shortly later all lights came on the dash. Very shortly afterwards the car turns off and I coast to a stop on the side of the rode. Since it was 6:30PM I had to have the car towed to my house and then in the morning towed to dealership. They then diagnosed the vehicle with having a bad alternator. The service guy there mentioned that they have been having numerous issues with alternators and that they had the part on hand and could replace it in a few hours. Since the alternator was bad it had killed my battery and that would have to be replaced as well.

Challenger V6

Random sensor lights started coming on after only about 3 blocks at 15 mph, then the battery light came on. Tried stopping and restarting the car to see if the PCM just needed to be reset, but the same thing happened. Limped the car home. Next day car started right up, but the battery light was still on. Drove right over to dealer. Dealer was concerned as battery light indicated battery discharging and possible alternator issue. Told to leave it with them and probably wouldn't hear back for a couple of days as there were a couple of other recall issues to fix. Three days later dealer called and said their first impression was a bad battery, but before throwing a new one in the car, they had a 2012 Charger in the bay next to mine with the same problem they were working on. When they threw a new battery in the Charger, it fried the wiring harness, so they decided there was more to the problem and were afraid to throw a new battery in my 2011 Challenger and have the same thing happen to my car. They mentioned that it could be a bad alternator that caused the batteries to discharge, but that shouldn't have caused the wiring to fry. So they asked to keep the car until they could talk to the manufacturer, as it could be dangerous for me to drive it, or at the least, I could be left stranded somewhere. The issue has not yet been resolved and looks like the car will be in the shop for at least two weeks, as week one has already past and they don't anticipate hearing back from Dodge until next week. So far I'm thankful they're looking out for me at my dealership. We'll see how Dodge handles it.

Update from Jul 2, 2013: Final diagnosis was a fault in either installation of the wiring harness to the alternator, or the wiring harness itself. This is the same issue that resulted in a recall in the 2013 Challengers. According to the service rep, the issue seems to have been how the screws were installed, causing the wiring to remain "hot" which affected electronics and could have resulted in a fire (and has in some 2013's). Manufacturer covered repairs.
