This problem may be covered under warranty. Ask your Ford dealer.
It is an intermittent problem on both windows. It only does it the first time you roll the window down for the day. My car has been in the shop at least 5 times and they have replaced the regulator once. It hasn't solved anything. The first dealer acted like I was just hearing things. The next dealer I took it to told me it was HOW I rolled the window down. GIVE ME A BREAK, you push the button!!! They finally heard the clunk and called Ford. Ford acts like it's a minor adjustment of the regulator. The dealer mechanics have no idea how to adjust the clunk out. My warranty will run out and my windows still clunk!
Someone else has to have the same problem too. Please help me find a fix!

The windows seem to drop into the door when they go all the way down. I hear a "thunk" that sounds like glass hitting metal. I'm concerned it's just a matter of time before the window either shatters or stops working. It is happening more and more frequently. I took it to the dealer while it was still under warranty at first they didn't hear it. Then they said they replaced the motor and fixed it. But a week later it was doing it again, and my warranty was up. I have heard and seen this complaint several places on the internet but with no solution. This should be a recall with as many complaints as I have seen! Does anyone have a solution?
