After a heavy rain in Texas, the tailgate stopped working. Further inspection revealed a malfunctioned rear control module that is located above rear drivers side wheel, behind plastic panes. The controller extensively corroded inside it's plastic housing.

I had to replace it with 74970-THR-A12 Control Module

My own observation is that the water leak occurs when the car is parked in the driveway nose first, higher than the back. The short rubber seal at the top of the tailgate is not enough to keep the strong water flow from entering inside the top liner. After that it accumulates and streams slowly down to the left side where the controller housing is. I put extra seals around the plastic box for the controller. So far it is ok.
